I am a UK private pilot, but do not meet the new JAA standards for JAA Class 2 medical certification (needed to hold a JAA PPL), will I have to stop flying?

No - you will be issued with a JAA Class 2 medical certificate which is valid for flights in UK registered aircraft only.
